Upgrade to a newer doxygen for bootstrapping tarballs

Description
We should consider upgrading to a new version of doxygen for bootstrapping tarballs. 1.5.9 is the latest as I write; we're using 1.5.2 currently.
It's easier to use a newer version for all tarballs (including 1.0.x), though this could be changed. We could even add it to the "in tree" tools which are downloaded and built automatically.
Setting milestone:1.1.7 for now, but this could be brought forward if someone wants to take a look.

It would be good to shake out any doc generation issues before 1.2.0, so I've updated trunk to use an in-tree install of doxygen 1.5.9. I need to update the config files still.

OK, config files updated, and API docs improved significantly.
Not vital, but not a big job and I'd like to sort it out. Also, currently "make" fails on the doxygen docs on my laptop, which may be related to doxygen version...
